I went ahead and looked at the pixiv charts, generally:
ShigeMiyo is popular. Miyoshimaru is preferred as the uke, with MiyoShige being half the ShigeMiyo numbers. YoshiOni is also very popular, the most popular actually- it beats ShigeMiyo in terms of content count. Onigumomaru is more popular as the uke, but there's been an uptick in OniYoshi recently. YoshiMiyo has about the same popularity, with OniMiyo following suit. Miyoshimaru, do your best... Atoi and Magiri are popular for the younger pirates. There's no preferred fix for them, but it leans slightly more to MagiAto. Makes sense, considering their onscreen chemistry.
Those are the most common ships. Other ships i've found: YoshiShira. Shira has been sent to uke hell and will not be returning, there is little to NO ShiraYoshi content. It has the same popularity as Atoi and Magiri. KageHaya. I thought Kagerou would be paired with someone like Onigumaru more...? But this also makes sense. It has some insanely gorgeous art, as a guilty Hayate-enjoyer it pleases me. I've also seen instances of YoshiHaya and as I said earlier KageOni. KageMiyo. This ship appeared a few years later(2016) after KageHaya(2013). YamaKawa. Like Atoi and Magiri, they have good chemistry. They're the less popular between the two. YoshiShige and OniShige. I'm realizing how much power Yoshimaru and Onigumomaru have over their juniors... OniMagi. Surprising! But I read a fanfic of them, it was pretty sweet. MiyoYama. Two people who have quiet personalities paired together? AtoShira. As rare as OniMagi or MiyoYama. Shira's still banished to ukedom, it seems...
I looked at outside of the pirates too: OniKameko is still common! And YoshiAyabe was a thing for a bit?
